The 4040 has 2 large through-hulls that drain the chain locker. Clearly, this is a location that can/will collect a lot of water. I would suggest that you consider installing some through-hulls to drain your locker.

My 4040 had a leak when I first purchased it. It leaked in the corner at the bulkhead. The solution was to add fiberglass at that point, making sure that it sealed well.

Laisve, Sorry to hear that this happened to you. I don't have any good suggestions as to how you can fish a new halyard line, as the jib box is 7/8 of the way up the mast. The OEM impellers used to have the threads, and then it seems that they changed suppliers.

Jabsco was the supplier for a long time. You could read the Jabsco part number on in Yanmar impeller, and could buy the Jabsco part for significantly less than the Yanmar part. Crazy!
